Mustard algae is more common when free chlorine has dropped below the appropriate level for the pool’s cyanuric acid concentration.
Yellow stains can also be caused by iron. Iron in source water may turn yellow, orange, or tea-colored when chlorine oxidizes it. This often happens after adding water from a well or municipal supply with trace metals. If the discoloration appeared shortly after shocking or topping off the pool, a metal issue deserves attention before adding more chlorine.
Black spots or gray-black marks may be black algae, which typically grows in small, firmly attached colonies with a raised or gritty texture. It commonly develops in cracks, porous plaster, grout lines, and areas with weak circulation. Black algae is difficult to eliminate because it protects itself inside the surface and has deep roots.
However, not every black mark is algae. Copper can create blue, green, gray, or nearly black deposits, especially after a low-pH condition or use of copper-based algaecides. Organic material such as leaves, bark, and windblown dirt can leave dark tannin stains. A pebble or plaster defect can also collect debris and look like a chemical stain.
Start with a clear photograph and note whether the stain is on the floor, wall, steps, waterline, or around a return jet. Location provides useful clues. Stains near returns may indicate chemical distribution or metal precipitation. Stains in corners and shaded steps more often point toward algae or organic contamination.
Gently brush the area with a nylon pool brush. If the mark spreads, lifts, or creates a dusty cloud, it may be algae or loose debris. Do not use a wire brush on plaster, Pebble Tec, vinyl, or fiberglass unless a qualified pool professional confirms it is safe. A wire brush can permanently scar a finish.
A vitamin C tablet can help screen for iron or other oxidized metal staining. Hold a crushed tablet against a small area for several minutes. If the stain noticeably lightens, metal treatment may be appropriate. This is only a screening test, not a complete diagnosis.
For a suspected organic stain, a controlled chlorine test may produce lightening, but do not pour concentrated chlorine directly onto the surface. Localized chlorine can bleach finishes and create a lighter spot. Black algae may require brushing, sustained sanitation, and targeted treatment rather than one heavy dose.

A pH of 7.4–7.6 is a practical operating target, with total alkalinity generally maintained around 80–120 PPM. High calcium does not directly cause every stain, but it increases scaling risk and makes the surface more likely to hold contaminants. Test for copper and iron when the stain appeared after filling, shocking, or equipment work.
